P1000 Transmission boogs between gears and in reverse

The transmission bogs while shifting between 2nd and 3rd gears and also in reverse. Sometimes almost stalling out. Sometimes when trying to take off on a slight slope it stalls. It did take on some water but we got that all straightened out. Flushed oil three times and new filters. Seems to run good except the occasional bogging of the motor. Will still go up the side of a WV hillside with no problem.
Any ideas on what might be wrong? Any help would be appreciated.

check the sub tranny. Did it get water in it? There have been a couple people with the problem you describe that ended up being a bearing in sub tranny

OK Thanks The sub tranny is the one under the seat right? It had water in it. I flushed it out a few times.
