I have a 2016 Pioneer 500 that will barely shift into reverse and will not go above second gear. It will not change to other gears manually with a wrench (under the seat).
Honda dealerships are 2-3 months backed up.
Anything we can look at replacing?

I’d start with oil change and clutch adjustment. Inspect oil. I don’t have a reverse lever anymore but if you do check adjustment. Guys on here know a lot more than me. The ‘wrench not working’ thing is where the knowledge and experience comes in...

Does not have to be forced, but it will not change the gears.
Try it with the wrench while rocking the machine back & forth and key on so you can see the indicator on the dash, the gears are not synchronized so the "dogs" have to line up for the gears to switch......this is the CLUNK you hear when operating normally. If you get it into 2nd or 3rd start it up and drive it around (foot on the brake will start it in gear) to see if everything is OK.

Don't get too concerned yet, these transmissions are tough, it's the same design Honda has been using for decades.

If it does drive OK in other gears I'd look at a clutch adjustment to start with, report back with your findings please.
